Arcade Folder and Roms Have Disappeared

Alright so I've had my pi for about 2 weeks now and have slowly been working on it every night after work. First installing everything, finding a nice theme, trying shaders, etc. Mind you, I'm new to this and not the most tech savvy person so I've been learning as I go through tutorials and whatnot. Lately my project has been adding in all the missing videos/art/info that Selph's Scraper had missed and everything is done in that regard except the arcade stuff.
I was going down through the list, testing each game for a couple minutes to see if it worked and if it did, scraping it with the ES scraper. I get all the way down to Shock Troopers and it works fine but I wasn't sure which of my 2 Shock Troopers romsets was the parent and which was the child. So I went over to my pc to open an arcade compatibility chart just to check the romset names, confirm which is which and click to open up the "arcade" folder on the pi through WinSCP. I get a quick windows error message that flashed by too quickly to read (pretty sure it was saying something along the lines of trying to open a folder that doesn't exist but I could be wrong) and when I tried to open the arcade folder again, I noticed it was gone. I was confused and went over to my pi and restarted ES and, sure enough, "Arcade" was missing from the main menu. Not only that but when I check the remaining storage on my SD card, it implies that the 100 or so arcade roms are still taking up space somewhere, if I'm remembering how much space I had left correctly.
I'm hoping this is some silly mistake that I've made or that the answer is right in front of me but either way I'm a bit dumbfounded as I have nothing to really go on here and haven't been able to find anybody else with a similar issue. Just poof - it was gone suddenly for seemingly no reason. Sorry for the lengthy post, just wanted to make sure I got all the details.

Built From: Pre made SD Image on RetroPie website

It sounds like you may have dragged the arcade folder somewhere else on the SD card. I'm not sure whether Raspbian supports it, but in Linux, from the command line you can run
cd /
locate arcade

Ah... That seems to have been the issue. You know, I actually checked each folder to be sure but I must have skipped over atari2600 or perhaps just didn't see it. It being 5am here and me not having slept yet may have contributed. To think, I sat here for about an hour and a half trying to figure out what went wrong before asking for help too! Regardless, I appreciate the fast reply and apologize for clogging the forum with such a silly problem.
