Xbox one Controller works for some games but not others?

When I configure my xbox one controller which is wired to my retropie it all goes fine... but some games when i try to play with the controller nothing happens... all SNES and NES games for example but some amiga and arcade games it does work... please can somebody explain the correct way to setup an xbox one controller please this is driving me madthank you
