8BITDO SNES Controller Problems

So I just got these great controllers. I went into bluetooth settings and registered it then ran that config. It pairs and allows me to move around and select stuff in the bluetooth menu but as soon as I exit that config menu and go back into RetroPie main screen it doesnt work anymore. Still shows connected but no input is working. Please help

@rdelaura Did you re-configure your input in Emulationstation after you paired them ?
