Weird transparency issue with most snes emulators.

So I am running a Retropie set up on a 3b board with a 7 inch touch screen attached. I usually change it to hdmi output, the issue I am going to describe is identical on the touch screen, and two TV's.
With any version of Snes9x if there is a lot of motion, or transparency on screen the sound stutters badly and frame rates drop to low 50's. I should also note that Yoshi's Island and Stunt Race FX work perfectly fine minus the occasional same issue making them drop below normal frame rates.
Every other system I have set up runs at perfect 60 fps. Sega CD, Neo-Geo, GBA etc are flawless. I have no shaders turned on, I am using a 300 amp PS, I use a USB kb, PS3 controller, and occasionally a mouse. I am not overclocking at all, and I am running the latest version of the emulators, Retropie, Retroarch, emulation station, etc. Only SNES does this.
A good way to see it is to watch the demo game play in Actraiser 2. Lots of transparency, and when the boss appears it drops even further.
PISNES performs that game perfectly, but is very buggy and does not correctly run most of the games I care to use and most of them suffer from this same slowdown symptom in 9X.
So if its not cpu power because the FX games work fine, if its not shaders, I believe my PS is powerful enough I never get bolt popups on my screen, I have read in other forums that this is more common since 4.1? This is really the system I built this for, any help or solution is greatly appreciated and I am happy to provide any further information.

What is the resolution you are trying to run the games in?
Do you use shaders? -
@xvo I have tried everything from 1080p down to 640 x 480. No shaders on at all. I have not seen them enabled in retroarch at least, nor did i ever enable any.
