Issue with Retropie and Antimicro on fresh install

Hi there. I have a Toshiba laptop with a fresh install of Ubuntu 16.04. I have replicated this exact scenario a few times now. After the first boot, I installed Antimicro 2.23 and plugged in a wired Xbox 360 controller. Antimicro detects the controller and I am able to map buttons without issue. I do this for standalone emulators (Dolphin and Mupen64Plus) that do not support the standard input to return to RetroPie. All other mapping is left to Retroarch and Retropie. Again, Antimicro is working as intended right now.
At this point, I install Retropie using the install script and instructions here. I can start up Retropie and configure my inputs properly, and everything works according to plan. I can navigate through all menus and edit Retropie settings. The issue is that Antimicro no longer detects my controller properly. It shows the mapping interface, but will not respond to any input from the controller. It detects if the controller is not plugged in if I choose Update Joysticks, but otherwise cannot detect any buttons. I am extremely new to this OS, and I'm sure that's hindering my troubleshooting, but I figured I'd post to see if this was a common issue or simple fix. Thanks

Managed to fix the issue. I reinstalled Ubuntu and followed the same steps as before, except I didn't do the update and upgrade step before downloading the installer script.
