Stock Scraper adding duplicates

has anyone ran into an issue where the stock scraper will add copies of roms that dont display in the game select menu, but do not show in the folders over network? i did a fresh Pi Zero build for a friend and had about 4000 roms scrape overnight. it added a ton of extras. has anyone seen this, or have a fix? i guess i can go through each list and delete the copies one by one.
