My NES30Pro GamePad Configs keep getting overwritten!

Hi, I need some help. I've been working for hours to get my bluetooth NES30 Pro to work with RetroPie 3.6 (running on a pi3).
All is good except that when I play a game the button mapping I put into the "all" folder's .cfg file for the NES30 keeps getting overwritten. I tried a few places to turn off that function but it isn't working.
Any ideas? Thanks!

Did you enable "save config on exit" in RetroArch?
It can bring a lot of headaches...

Thanks. I'll look into the thread this evening. Where can I find the "save on exit"... toggle in RetroArch (is that within one of the .cfg files or in the RetroArch GUI within the Pi)?

@actuary11235 The default value for "save config on exit" is false. If you didn't change it, this isn't the reason of your problem.
Maybe we can help you more easily if you detail what you mean with "put the button mapping into the all folder's .cfg".

Sure. In the (I think it's called) /opt/retropie/configs/all/gamepad joysticks/ folder there is a .cfg file for the NES30. I code it to be correct for my buttons, save. Restart the Pi, play a game (say, something on N64 or Genesis) and the mapping isn't working. When I go into the .cfg file in /opt/retropie/configs/gamepad josticks it appears that the mapping is completely replaced by something else.

do you mean
/opt/retropie/configs/all/retroarch-joypads
? Files in there are only overwritten if the input configuration is changed from within emulationstation (for the controller in question).
