controller works in menu, but not in game and some games don't launch

Hello.
Please excuse my lack of knowledge on this as I am completely new to retropie and raspberry pi.
I am using a raspberry pi 3 B
Retropie version 3.8.1
in the USB I have a keyboard, speakers, and this--->https://www.amazon.ca/Easyget-Joystick-Cabinet-Fighting-Support/dp/B00XHM5JPE (I have the joystick and 8 buttons in)The keyboard works both in the menu and in game but the joystick/buttons work only in the menu and stop working in game and I have to use the keyboard to exit the game. The joystick/buttons don't work in the menu afterwards until I configure input again. when I start the game, it says Dragonrise Inc. (Generic) USB joystick not configured in yellow.
My other problem is that most of the games I put on retropie don't work (metal slug 1-6 and x, pac man, TMNT and bubble bobble) and including some of the ones that were already on retropie(cave story, doom, quake III arena). The only games that work are bubble bobble II, duke nukem3D and Quake.
I would greatly appreciate any help. Thank you for taking the time to read this.

What emulator are you using?

If you are using mame-libretro, or mame 2003 (I'm new, I can't keep track of what name is what, but the folder name for the roms is mame-libretro), launch a game, and if you have a keyboard connected, press tab, and you get a menu where you can map buttons, and it gives you the option for general, or for that specific rom, so you can get a base setting, and then tweak if you want to customize button layouts for games.

I would say to try and reconfigure the buttons on the main menu. go to start then configure input. hold the button for the joy-pad and reconfigure it then. now, if you are trying to play arcade games you will need to configure the joy-pad in the emulator itself. press tab and a menu will appear. there go to general controls and configure each input with the arcade buttons.

I realize this is an old thread, but it was just what I needed to get my controllers working correctly. I looked through all sorts of other threads and tried many potential solutions, but none were as helpful as your german guide :)

@colinbotts This thread is so old, it was from times there was no auto setup.
I would suggest following. You have now setted the keys manually per retroarch.Now go to
/opt/retropie/configs/all/retroarch-joypads/YOUR_JOYPAD_NAME
and write the key values manually in your setup. This is the pretty best solution!
Why? Because if you add annother game-pad then the input controls of the fixed setted one (the first controller) will always overwrite the one from the new one.But in fact the RGUI is usefull to determine the values. Just to remeber... the control of the EmulationStation GUI is independet from the emulator cores!
But the ES controls are used to build your emulator cores controls.So even if this thread is quite old ... it can be usefull at all :)
