2 8bitdo bluetooth controller problem

Hi I have 2 8bitdo controllers, one is the FC Pro and the other is the NES Pro. Thanks to Floob's YouTube tutorial and all of your tutorials I was able to connect the first one no problem. The second remote I have successfully connected via bluetooth as well, however it is not being recognized when I try to map the keys in EmulationStation. I am at a loss why the first one works but the second does not. Any idea what I could have done wrong?
PS:Both controllers auto connect via bluetooth when I start the Pi (blue light indicator)
