Hi, i have a Raspberry 3 with retropie installed and it works fine.
I have a question.
Can i run custom code in retropie? Like some .jar files or .c files?

The RetroPie PI image uses the Raspbian Lite distribution as its base, so if your code can run on Raspbian, then it's highly possible it will also run on a RetroPie image.
