So I know the USB is mounted properly. However, on the game option menu the Retropie option is just gone, and yesterday when I tested out a SegaCD game it worked. Today on boot that is gone along with Retropie on the menu...
I have confirmed that the rom files and bios files are still there via WinSCP and that WinSCP is showing the USB contents.

...and now for an update: I shutdown and restart, and viola! Retropie shows up along with SegaCD now. Whats going on to cause this?

@DarkkMatter could be an issue with es_systems.cfg, if some systems are showing up but some aren't that would be the first thing I would check. There are two possible locations for this file and one takes precedent over the other: /etc/emulationstation/es_systems.cf or /opt/retropie/configs/all/emulationstation (the later one will take precedent IIRC)

Some things to check would be whether that system is listed in the file and whether it has the correct file extensions listed for that system.

This could have gotten messed up by a theme or something, or there may have been a problem with the gamelist and the games had to be re-parsed.

@DarkkMatter the retropie system is created from the $HOME/RetroPie/retropiemenu folder - make sure you copied it to the USB along with the roms, splashscreen, BIOS folders. If in doubt, you can re-install the retropiemenu package from the RetroPie-Setup script and it will be re-created in the correct location.
