3.8.1 games look very pixelated on Pi 2. I can fix it but it doesn't stay fixed!

so on 3.6 on My pi 2 model B all the games like snes , nes, genesis...etc look like they were supposed to.
On 3.8.1 The games look mega pixelated. So using the config editor within retropie i made it so that all emulators display at 640x480 and a 4:3 aspect ratio . so that's fixed
BUT they still look crappy.... however, when I start a game lets say in SNES, I bring up the retroarch menu (which pauses the game of course) I go to "settings" then "video" and change the "HW Bilinear Filtering" option to "on"
then I go to "windowed Scale" and change it from 3.0 to 1.0
and that fixes everything the pixelation is gone and it looks like it used to! However it MUST be done in that order or it won't fix it at all!!! So if it change the Windowed Scale option first then the Bilinear Filtering...it won't work and it will look mega pixelated still
The problem im having is that when I get out of the game, those settings wont stay! I've tried using the save current config feature within that retroarch pop-up, I've tried saving the config as "new", I ticked the "auto save config upon exit" to "on" and nothing
everytime I go to a different game even within the same emulator, I have to do that settings thing all over again! even if I escape the current game im in and go back to the same one, it still won't remember those settings
this is ultra annoying.
any ideas how I can change the "Hw Bilinear filter" and "windowed scale" settings permanently across all cores?
Or at least where they are located in the configs because I've looked everywhere for the last like 3 hours and can't find them at allI don't mind going into each emulator and changing the settings using the in game pop up but as long as I only need to do it once.
Im at wit's end lol

aha! thanks you da man! that worked! so I changed it across all
alright one more thing maybe you can help out... my retropie home screen is slightly larger than my tv. I don't have this problem on Unbuntu, kodi etc just retropie. so down below at bottom of home screen, the words "options, menu" etc are cut exactly in half and across all sides its expanded a bit to much
In other programs I've inserted into the config.txt
Overscan_left=
Overscan_bottom=
Overscan_right=
Overscan_top=and I can put whatever number I want and get precise control over all sides, but I can't seem to find where (or if) I can do that in retropie. I basically want all sides to move inward more towards center
