ok, so how can I prevent this or fix it for the future without having to delete the emulator .cfg files and use the global one instead?

Save Configuration
or toggle theSave Configuration on Exit
in RetroArch - which is the default in RetroPie. If you want to modify a few RetroArch settings, use the main RetroArch menu entry in Emulationstation to perform those modifications and use Save there.And certainly don't use 'Reset Configuration'.

The
retroarch.cfg
file is not re-created automatically, so I wouldn't advise you to delete every one of them. In fact, I suggest you don't do that.
Do you have problems with other system(s) ? If so, then check theirretroarch.cfg
file - if it contains a lot of configuration lines, then it needs replaced - rename it, then re-install the emulator for that system to re-generate the file. -
deleting the subfolder's (emulator) retroarch.cfg files made it work again on any emulator that had trouble finding my ontroller. on first start it recreated retroarch.cfg from the retroarch-folder. seems to be default setting.
