Global settings won't apply to snes9x

Hi,
I downloaded the optional snes9x (SNES-RPi, package 146). I feel a lot less lag/inputlag in snes9x then in snes9x-2010, the problem is that the global RetroArch/libretro config won't apply when I start the emulator. When I press "select" it only speeds up the emulation and when I press "start" the emulation boots me back to the select rom meny. The global settings set in the configuration editor under "configure basic libretro emulator options" dosen't seem to apply either. With snes9x-2010 the aspect ratio and resolution is perfect but with snes9x the resolution and AR is all wonky.
Is there any way to apply the global settings from the configuration editor? I'm not even sure if RetroArch is applying any settings since I can't even access the meny with select+y (doing this only speeds up the emulation).
My config:
Pi Model or other hardware: 3 B+
Power Supply used: Raspberry Pi - Power Supply slim
RetroPie Version Used 4.5.1
Built From: Pre made SD Image on RetroPie website: retropie-4.5.1-rpi2_rpi3.img.gz
USB Devices connected: none other then controller
Controller used: RetroFlag SNES controler
Guide used: followed the "first installation" and "getting started" guide on RetroPie docs
Emulator: SNES9x-RPiThanks in advance!
edit: I have a 4k screen and connect with and HDMI cable if that is of any help.

It's not a retroarch emulator. It's a standalone one with its own config. There are some details in the docs.

@buzz Appreciate this is an old post but anyone know hiw I access the standaone input settings O inca rebind the keys? I have a keyboard plugged into a Raspberry pi running Retropie to use this emulator. Going to check teh docs file now. Thanks in advance, DtMEdit - I read the docs and found I can access the menu by pressing my hot key + X. Then went into the quick menu > controls > Port 1 Controls. Here I could change the button by highlighting iot and pushing my joystick right to cycle through the different button options. Hope this helps anyone in future looking for the answer.
