How to carry config over to new version?

I use a USB stick to store roms and options.
I just reflashed my sd card image to update to the latest official RetroPie image using win32 disk imager.
To my horror it seems like all my configuration is reset. For example the hdmi mode is now 720p again the overscan settings are wrong, the safe shutdown script is not there anymore and so on.
I thought RetroPie would be smart enough to save all user preferences onto the USB stick if present, to allow users to update by reflashing their sd card without loosing everything? I guess this is not the case.
I have a backup of the sd card.
How do I update without loosing all my configs and preferences? I tried the update option from the RetroPie menu in Emulationstation but after the update I rebooted and just got a login prompt, so that’s not working correctly either.

I think after update sometimes emustation doesnt load at boot and you have to set it back. It's possible your update is fine you just need to fix the boot to start emustation.
RetroPie-Setup -> Configuration/Tools -> Autostart -> Start Emulationstation at boot

@stoney66 Thanks! That worked. So I guess one should never re-flash the SD card, just always use the Update option in the RetroPie menu.

@rsn8887 yes update is your best option unless the documentation here spells that out that it's a better option (e.g. Jessie to Stretch)
