Trouble moving files from usb to sd card..

I currently have all games and settings exactly the way I would like them, running arcade only (Mame, Daphne, and NeoGeo), and everything is perfect. I have my image file on a 16GB Sd card and I use a 128gb(overkill) for storing my 23.4gbs of files (both products are genuine SanDisk and have worked great, also both are backed up on my PC).
I wanted to move all of my files onto the SD card in order to free up the last USB slot. After a lot of looking around and reading, I flashed a brand new 64GB microsd with my backed up image. I went into the USB thumb drive and changed the name of the folder from 'retropie-mount' to 'retropie', inserted both into my pi and fired it up. About 75% of the files(Mame only) transferred and work exactly as they did, with my game remap files being loaded and video snaps working. For some reason my Daphne games and NeoGeo games were not transferred over. When I access the pi from my PC I cannot manually add them over as it says there is no room left on the card. Just for the heck of it, I repeated the process with a 128GB microsd card and am having the same issue.
From my research, I think it may have something to do with the permissions on the pi, but I am very unfamiliar with this and have not been able to find a solution. I'm also very puzzled by the lack of space left on the sd card after trying this. Is it expanding everything to fill the entire card? Lastly, there are some other random issues that have popped up, an extra boot text screen when loading games, and missing pics and data in the retropie settings screen.
I'm hoping someone can help me transfer all of my files from my usb drive to my microsd card while maintaining all my settings. I am grateful for any assistance you all can provide!

Why don't you transfer your ROMs over the network to the new SD card ? You should be able to access your ROMs on the USB from your PC, just copy them to
\\retropie\roms\<system>
and that's all. See the docs page on transferring ROMs.For the missing icons - re-install the
retropiemenu
package, it probably stored its artwork on the USB drive.
