I have recently built a new laptop with Ubunti and installed RetroPie on it. Having successfully paired my PS4 controller via Bluetooth, I then launched RetroPie - which identified the controller and asked me to map the buttons.

After mapping all the buttons, I launched my test game - DecapAttack on the Megadrive.

Everything launched successfully and I was looking forward to playing an age old favourite. Unfortunately, when I hit the jump button, whilst the character did jump, the game also paused.

I then tried connecting a USB controller from the kids Megadrive Mini. Again this controller was successfully detected and I mapped the buttons. However, just like before, when I pressed the 'jump' button (B iirc), the character jumped and paused the game.

Fairly annoying, but is there anything I can do to rectify this?
I haven't as yet been able to test this on any other games as I ran out of time.

      Many thanks,
      Pie

Try to see if it's happening on other systems also. Can you upload your retroarch.cfg (from /opt/retropie/configs/all/retroarch.cfg) to pastebin.com ?
