XBOX 360 controller keeps resetting bindings to incorrect defaults or "Auto: X (N/A)"

I've troubleshot and read through the documentation on retroarch, and I'm coming up empty on this one:
Everytime retroarch "reconnects" to my XBOX 360 controller it resets the Bindings. I've tried going in and saving the Autoconfig in Retroarch by Binding all the keys again and Saving in the menu. The controller acts normal after this is completed (with the help of an operating keyboard).
However, as soon as I exit and re-enter either a ROM or go back into the same menu, it "reconnects" to the controller and resets all the previous defaults.
Any guesses as to what I might be missing? I can't come up with the right lexicon to search a feasible answer.

Are you using RetroPie or just RetroArch ?
