      I am using a USB SNES gamepad with retropie, which is working fine, and the standard combo buttons are working, like select+start quits, but I want to remap some of the standard buttons, the ones that the snes controller doesn't have, to button combos, mainly L2 and R2 buttons.

      Basically I want is so that when I press select+L it is registered as L2, so that I can play PS1 games that require the triggers as well as the shoulders. Is there any way of doing this?

        I dont think you can set a hotkey to replicate the function of a separate key, only to perform an action that RetroArch has a setting for.
        You can see your hotkey settings in /opt/retropie/configs/all/retroarch-joypads/{controller-file}

        You could of course map an existing key to act as a different one, but then it would still only be assigned to one function.
        It might just be easier to get a controller with more buttons like these: http://www.8bitdo.com/
