I SSHed into my Pi and I set my volume to 75% via sudo amixer set Master 75%, followed by sudo alsactl store to ensure that the settings are saved. I then double checked /var/lib/alsa/asound.state to make sure that the changed took effect.

However, when I reboot the Pi, my sound is set to 25% and the asound.state file confirms it. Does anything in the RetroPi start routine change the volume? If so, where can I look?

No, the only thing RetroPie starts is the splashscreen service and EmulationStation, none of which change the audio volume.
