I have Steam Link installed on my Retropie. But this leads to inconsistencies between Steam UI navigation... and the UI navigation in emulation station. This creates a lot of confusion, and messes with my muscle memory while navigating.

The simplest solution would be to simply remap the controller, to swap A and B. But this leads to the problem that now the on screen Button Hints are incorrect in emulation station.

Using the RetroPie Setup's Swap A+B simply creates the same issue, but from a different direction.

Is there a way to make EmulationStation hardcode the A button as the cancel and B as the OK so that it can be consistent with STEAM?

You can modify the input configuration (in $HOME/.emulationstation/es_input.cfg) file and swap the A and B button inputs. As long as you re-configure your input, it won't be reset by EmulationStation.
