Pi Model: Pi 3 Rev B
      RetroPie Version Used: 4.02
Built From: (Pre made SD Image on RetroPie website)
      USB Devices connected: 5
      Controller used: Zeroget arcade controllers

How to replicate the problem: When I config my 4 controllers with the emulation station GUI everything works perfect. All controllers directions and buttons are perfect. Then if I start a game, like 1941 (for example) player 2 's joystick will be reversed.. Then I exit the game and that joystick is now backwards..
Is this because I have 5 USB devices (4 controllers and a keyboard) and its getting lost?
Also, Another issue in DigDug, the Retroarch menu only shows UP and Down for Player 2... there are no left and right or fire buttons that I can map? any thoughts?

@enlikil it seems that the directional stick of the player 2 is reversed. I mean physically reversed. Are you able to fix it? I think it's the best solution, before trying to fix via config files.

That is exactly what happened with mine. Flipping the physical joystick and configuring in emulationstation fixed my issue. I would definitely do that if possible.

OK I will check that out.
It seems if I assign a direction, it would assign that... and not get it backwards.
WIll report back after I do that
