mame game works, controller fails

New to RetroPie and MAME, but a lot of experience with Linux and computers. Latest image. Installed virtualbox on my machine to use Windows to rebuild my ROMs (I hate WINE...) today and that went well. Got Bubble Bobble running! It wants me to insert a coin and that's failing.
I followed the FAQ on moving the hotkey, but that doesn't seem to do anything. In fact, the entire controller for both players completely dies once I launch any MAME game. (I only rebuilt for mame4all at the moment.) I can't insert coin, I can't quit with HOT+start, nothing works at all. I have to pull the power or ssh in and reboot.
I'm not sure where even to check for what could be going on.

@dr I should probably note that NES, SNES and N64 games are working just fine, so there's nothing wrong hardware or setup-wise in general.

OK, I got it working. This video got me going:
Basically, I hooked up a keyboard and changed the "general input" settings. I think what he says at the beginning about using a different input system is supposed to be different now, but the instructions actually worked.
