@Floob Thanks Floob, I've now managed to get it connected using 1.68 and the buttons are working as they should -
However Start & Select are not quitting the emulator when pressed. While not a pressing issue it is one I'd like to get fixed.
Thanks for all your help so far and if you have any ideas on my new predicament I'd be grateful to hear them.

Can you put your controller file on pastebin?
/opt/retropie/configs/all/retroarch-joypads/{controller-file}I'm assuming you havent edited your /opt/retropie/configs/all/retroarch.cfg

@Floob Of course! http://pastebin.com/ffEMug4e is the one I'm using, I believe it was a pre-downloaded one I put in there to try and troubleshoot my original issue, I did go through a manual input-config after this via the EmulationStation UI but either it wasn't written in retroarch or I don't understand how it works (which is entirely possible) - and I don't believe I have a modded retroarch config. I did change it from udev to SDL at one point, but when that didnt work either I very quickly changed it back.

If you have your controller connecting without issue, I would delete that config file and reboot - ES will prompt you to enter the buttons again and also create the hotkeys.
Alternatively you can put them in yourself, an example isAdd enable hotkey
input_enable_hotkey_btn = "21"
And tell it what the exit button is.
input_exit_emulator_btn = "22" -

@Floob For what it's worth I'm having the same issue with the FC30 Pro. Let me just start, as I'm a newbie on this forum, thanking you for the tremendous amount of work you've put in to videos and other documentation (and to all others who have worked so tirelessly on it as well). Thus far I've been able to set up the blasted box with a SNES30 controller and play some games. It was when I picked up a FC30 Pro in a pre-emptive move towards setting up N64 and Playstation compatibility that I encountered my problems.
Similarly to @ThatClassyGaz I've upgraded the firmware, paired using bluetooth, added the udev rules in ./rules.d/10-local.rules, and configured using emulationstation. When that didn't work I copied your config file: 8BitDoFC30Pro.cfg, verbatim, and when that didn't work I created a horrible mishmash between what the original configuration was and the new.
In my case I've been testing using Super Mario World on SNES as it's a good go-to to ensure that the buttons and hotkeys work. Strangely enough I've got my start button pretending it's A (though changing 'A' to what Start was set as was not helping), and the dpad works. Start and Select obviously do not bring me out of the rom. It's a real head scratcher.

Hmmm, my problem complicated itself somewhat.
I deleted the config and rebooted the Pi. It didnt ask me to reconfigure any buttons but I did it through the pause menu anyway just in case that was for anything special, but now it wont work on my MegaDrive emulator at all. No buttons are being recognised.

IT WORKS!
I went back to using a configuration file (the same one I posted earlier, I'd backed it up to a folder outside the pi) and used the hotkey configs that Floob had mentioned in his post, and it works! Emulator quitting and all.
