pi3-disable-bt apparently not disabling onboard BT?

Hey guys
I have a Pi3 / RetroPie Setup, having the BT freeze issues using the onboard, so picked up a dongle.
I went to disable the onboard BT via the /boot/config.txt and placing the dtoverlay=pi3-disable-bt flag in it. Saved the file, rebooted to verify it was indeed off before inserting the new dongle. I was surprised to see that the PS3 controlled connected when I pushed the button to test it?
Verified the config.txt was indeed update, rebooted, same results.... BT still works.
Anyone see anything like this before?

I have a PS3 clone and dtoverlay=pi3-disable-bt in the last line of config.txt works for sure.
Your controller works in emustation with dtoverlay=pi3-disable-bt? -
it sure does.
I've triple checked everything last night. I'll play with it more tonight and see what I can come up with.
After adding that flag, i'd expect that the PS3 controller would not pair, but it does. Even after it pairs, Emulationstation recognizes the button presses, and it works just like before.
I HAVE to be doing something wrong, but i just dont see it.

Honestly that was my first thought, and i'll be checking that again (for the 4th time). Its not unusual for me to read though formatting errors.
Fall back will be to test with your copy of the config. Thx for your help!

baffled by this one, loaded up your config.txt and mine in Meld to compare them, quite a few differences. Looks like you added some stuff for OC'ing the pie, but left it all commented out.
PS3 controller STILL works after loading up your config.txt and renaming mine to _old, not going to spend much time on this tonight. Maybe tomorrow

Only "dtoverlay=pi3-disable-bt" has worked.
I do not know how to help you. Maybe reinstall retropie be your best option.
It is really strange! You can test some overclocked setings and to check if it works with:
sudo cat /sys/devices/system/cpu/cpu0/cpufreq/cpuinfo_max_freq
So at least you know if the config.txt is working.

Yea, thats my next step actually. I need to confirm that the config.txt is being used.
I'll change some of the OC settings, verify function, prob will just end up reinstalling
