RetroPie and Logitech Harmony Hub

I have a Logitech Harmony One hub and remote, which I have working with RetroPie's KODI setup perfectly.
However, when I exit KODI and return to the main menu, I can only use my game pad to navigate, the Harmony remote arrow pad does nothing. However, I know the menu "sees" the remote since if I click any button on it, the screen un-dims.
How can I get the regular RetroPie menu to recognize the remote like KODI does?
