Can we modify the script to move duke.rts and duke3d.grp to the /home/pi/RetroPie/roms/ports/duke3d/ directory, then symbolically link to them from their installation folder in /opt/retropie/ports/eduke32/shareware? It would make it much easier to drop the full version into the roms folder instead of vice-versa.

It's just as easy to drop them into the intended folder. Use WinSCP to connect to your pi

          https://github.com/retropie/retropie-setup/wiki/Duke-Nukem-3D#roms

As stated in the wiki, just replace the links in the roms folder with your game data.

The links in the roms folder just point to the shareware data. If you replace the links with real data, it will use your new data files. No need to access the /opt/... folder.

          I AM ERROR.

I might adjust this to work in the way that doom works - so the gamedata is downloaded as part of the module configure stage directly to the roms/ports/duke3d folder (if no gamedata exists), that way it simplifies things further and no symlinks are needed at all. In the meantime you can do as above and remove the links and copy the gamedata there instead.
