Retropie arcade buttons AND controllers

Hello all, so, I cannot find an answer to the issue I MAY have. So excuse me if it's obvious, I'm unsure how to search for what I want.
I am building an arcade cabinet from scratch, I have got all the arcade buttons that will be wired up to a USB hub and plugged in that way. I do not see any major problems in getting this working in emulationstation or in games and remapping per emulator and all that. I want to add 2 USB ports on the front of the cabinet to plug in controllers for games that require that controller feel rather than the arcade feel.
My question is, will those controllers work as soon as they're plugged in or will it expect me to use the arcade buttons, therefore meaning the controllers won't work?
Running a Raspberry Pi 3 Model B with the latest version of Retropie installed over Raspbian, autobooting into Retropie.

What do you mean? An ipac?

@rbaker I'm actually doing it to a hub that I believe is GPIO pins that then has a USB output that will go into the USB port of the Pi. I realise I could put them straight onto the Pi but I'm more comfortable doing it this way.

@adam1290 By Hub do you mean a controller card? When plugging a 3rd and 4th device such as a USB gamepad they should work fine and be independent of the arcade buttons. You will still need to map them at first use though.

@gnome73 basically it's like a little GPIO board that plugs into a USB port on the Pi. Mapping isn't a problem, it took me a long time to work out how to do it, but thank you for your response. I'll give it a go once it's all up and running. Much appreciated guys.
