Two Mupen64Plus Input config questions

Is there any way to set an input configuration specific to a particular ROM with Mupen64Plus (absent using lr-mupen64plus)? I know Retroarch will do this, but Mupen seems to have an entirely different process for input mapping.

Every time I launch a ROM with Mupen as the emulator, my keyboard ceases to operate outside of Mupen (but continues to operate normally within Mupen), persisting until I reboot the system. Is there a way to correct this? I don't need the keyboard to function within the emulator, so I'd be fine with disabling it if it allows me to type after the prompt without needing to reboot the system first.
I've found and looked at the config files (InputAutoCfg.ini, Mupen64plus.cfg), but not changed any of them just yet.
