RetroPie 4.1 on Raspberry Pi 3 asks for controller setup on each boot, how to save config once and for all

I install 4.1 successfully somehow. Whenever I boot it, I have to set up my damn controller!!! Why??? Is there a config somewhere that allows me to change this? After reinstalling the OS 20+ times, I am really sick and tired of setting up the controller and fiddling with the Pi trying to get it to run a simple game... In which none has worked anyways.
... i just want to run ps1 metal gear ....
I even put the scph1001.bin file onto the pi! but it doesn't work :(Any ideas?
