Setup second controller

Apologies in advance for a newbie question :) I have setup a board with 2 joysticks, each with six buttons and a start button (Hooked up to Pc, recognises as 2 controllers and all buttons register so i assume all mapped correctly); the problem i'm having is when i go to configure input option, it says 1 gamepad detected? When i configure the left side, all works fine so i'm just wondering how to set the right side up? Really grateful for any help as I'm sure you know, frustration is getting the better of me! Thanks :)

Are they the same make and model of controller? Also, even though it says it only detects one controller, try briefly pressing a button on both (One after another) to see if they both manage to identify themselves at the bottom of the menu.

Both same make and model (it's one of those sets of joysticks and buttons wired into one encoder)- when i've setup controls for the left side (Player 1) the player 2 joystick mimics the up/down/left/right movements as well!

OK, I'm starting to get the picture. However, I'd like to know more about the controllers/joysticks first. Who makes it? What is it called? I'll look it up and see what I can find, but I have a suspicion that it might be a niche controller type that RetroPie isn't going to want to play nicely with out of the box.
Also, see if both sides identify themselves with a separate name by briefly pressing a button on both sides (One after another) at the bottom of the "configure inputs" menu found in Emulation Station. If the names are not different at all, then the system will need to be tricked into thinking you have two separate controllers. I'm currently looking into a way to make that a possibility with some of my own controllers.

Hi - I wondered if you'd managed to solve this issue? I have just finished setting up my cabinet and have exactly the same problem - all player 2 buttons are registered fine, but it's as if both joysticks are one and the same thing so players 1/2 can't move independently of each other. It's driving me mad! Any help would be gratefully received!
