Advmame 1.4 not listed in setup

Hello,
Since the latest update, I can't use advmame 1.4 to run roms from my "arcade" folder. When I choose it runcommand.log says "file or folder not found" for /opt/retropie/emulators/advmame/1.4/bin/advmame.
I ran latest retropie_setup.sh to try and remove and re-add it and neither advmame 1.4 or 0.94 are listed under optional packages (or anywhere). Advmame (no version number) is listed but removing and re-adding makes no difference.More info:
This is a long standing install from a year or so ago which I have periodically brought up to date. Other mame emulators are working fine but advmame is my favorite. I can't use advmame (no version number) either, it is not listed in emulator choices in runcommand menu. "Advmame-doc" IS listed, I don't know what that is, that doesn't work either.
I am running on a pi 3b. I tried a fresh install on a small spare SD card and it works perfectly, but I am reluctant to wipe & start from scratch, I have a lot of custom configuration esp on mupen64
Version: RetroPie v4.2
Install: originally on top of existing OS
I am reasonably tech savvy (IT professional) but must admit I am a windows guy and Linux is a bit outside my comfort zone.Any help debugging or solving the problem gratefully appreciated. I figure if I can get 1.4 appearing in the setup menu I will be OK.

@PiDad any advice on finding out how retropie setup decides what options to give under "optional packages"? Is there some log I can look at or a way to debug?

@PiDad They are all there and should be on v4.2.

Sounds like you updated retropie-setup and not the binaries. There is a message on update you must have missed regarding this.

@BuZz hi Buzz, thanks for the advice, I had tried to do this but perhaps made a mistake. I chose "update retropie setup script" then after that "update all installed packages" answering yes to the question about underlying os.
I am running the whole thing again, I'll post a screenshot when finished, if I still have the same issue any further advice would be gratefully received. -
Have redone update, it's just the same :( here is my optional packages menu
Install log is here, don't know if it sheds any light, the only errors I can see are under Mame2014 and mupen64plus, both of which are working fine

@PiDad I see exactly what your issue is. I assume this is because you manually installed on top of the existing OS rather than using the RetroPie image. Your setup script is pointing to the petrockblog github repo rather than the RetroPie Master. There have been an additional 141 commits to the RetroPie repo since the last to the petrockblog.
Replace the contents of the
config
file with the information below then reboot and update again. I've got my rpi4 with RetroPie 4.7.2 with the exact same problem. But unlike PiDad, my setup script is pointing to the master repo: https://github.com/RetroPie/RetroPie-Setup.gitAny help would be appreciated,I really need to get avdmame 1.4 installed so I can get my lightgun up and running.
