I just beat that game on my Pi3 :)

I never found a solution to the lens issue after a couple of weeks of searching. Some suggested that other emulators worked fine and you'd have to switch between them. I never could get the game to run without major lag in certain emulators so I can't tell you which ones or what I might have been doing wrong. Others said that using an older emulator version worked but there's no good way to do that in Retropie that I know of.

@thedatacereal if you never found a solution, what was your work around? I am in a similar situation as the OP.

@quicksilver I didn't have a workaround really, there isn't much you need the lens for outside of the one dungeon and googled a map if i didn't remember parts of the dungeo for the hidden rooms I couldn't find. The lens worked fine for me when it came to invisible textures so I could see invisible floors, the boss is fine, etc. It was just those hidden walls and floors. There was an emulator I didn't try because it didn't carry over my save file from the others and I didn't make time to find out why at the time because I was finding it a fun challenge so that may still be a possibility. If I get time today or tomorrow I'll try to test it out and let you know.

Which emulators have you tried so far to see if the lens may or may not work?

So mupen64plus-auto lets the lens work but textures are buggy and show through walls and other textures sometimes. It's annoying but it will get you through the shadow temple. I can't test lr-mupen64plus because I don't have a save file for that emulator.
