Controllers work on RetroPie but not ROMS

I'm having difficulty configuring controllers to work with various ROMs (I've only tried NES up to this point). I'm using PS4 dualshock controllers that have been configured and work perfectly on the RetroPie menu and set up screens. ROMs load fine, I can see gameplay and select some buttons, but most buttons aren't mapping as configured. For example, the B button (mapped to X) re-sets the game. The START button (mapped to options) backs out to the menu. The A button (mapped to O) does work correctly. I've tried different emulators at start up but the result is the same. I've also tested ROMs on another SD card build (compiled from someone with much better skill level) and they work just fine. Everything I'm using is the most up-to-date available. Any help is appreciated.

@rpretropie Your problem sounds like you always have the Hotkey active. What did you choose for 'Hotkey' when you configured the controller ?
I'd advise to re-configure your controller and skip theHotkey
button mapping, then choose Yes when asked if you want to use theSelect
key as Hotkey. -
