What emulator are you running for snes? If your n64 mupen64plus.cfg isnt working properly, make a backup then delete everything in the file and save. When you choose gles n64 or rice as your default emulators in your emulators.cfg it will re-add all the info in the mupen64plus.cfg

@Abstract3000 i edited my post please read about n64. Not sure why snes9x is laggy for you. A class 10 might be too slow for a 64gb

@edmaul69 Thanks for the info on the N64 I will give it a shot, as for the Micro SD I don't think it gets any faster than Class 10 with UHS 3... The Snes9X emulator seems to run great though the controls are different as it isnt apart of the libreto (spelling that wrong) thing so I assume thats why it isn't, I'll see if I can mess with the Emulators config files and give that a shot, the worst game I notice is Donkey Kong Country (just terrible) bu got the shaders to work, through the retro pie tools/setup menu I found an option to install them, and now you just press "n" to cycle through them.

Now is your card a class 10 or a uhs 3? A class 10 and uhs 1 are 10mb/s but a uhs 3 is 30mb/s. I have a 64mb uhs 3 that ran great before i switch to an external hard drive.

bad sd cards won't cause lag in-game. everything is in memory for the 16-bit systems.

                  update lr-snes9x from source: https://github.com/retropie/retropie-setup/wiki/updating-retropie#updatinginstalling-individual-packages

and set tv to game mode.

@edmaul69 Oddly enough it mentions both on the front the 10 in the circle and the U around the 3, the package claims 90MB/s per sec PNY elite performance bought it from a National retailer not no online Chinese retailer, everything else seems to be running just fine the SNES emulators just seem off so I'm sure there is some settings I need to screw with

You can switch shaders on using the configuration tool here:
                        https://github.com/retropie/retropie-setup/wiki/Configuration-Editor

Or you can manually customise your retroarch.cfg files, some info here:

Broadly speaking, a very popular shader is from davej, which is included in RetroPie.
