SD Card Full in Retropie?!

So I have a 64GB SD Card for the Retropie, and when I open File Manager at the bottom I see 53/59GB 90%. I'm assuming this means that 90% of the space is considered used by the system?
I went into the Raspi-Config and under Advanced Options Expanded the file system, which completed successfully. It states "Root partition has been resized," "The filesystem will be enlarged upon next reboot." After a reboot and a restart both times I still see the same thing under File Manager: 53/59GB 90%?I'm at a loss here as all thats on the card is: Newest Retropie image and maybe 5GB of roms. Any clues as how to proceed to fix this issue?
I will add that when I hit expand the file system it completes within 7 seconds, which is too fast to view the output as it defaults back to a menu.
System Board: Raspberry Pi 3 B+ Rev 1.3
SD Card: 64GB
Retropie Version: Updated to newest available version -
@darkkmatter This shows the 53Mb boot/config partition then 59GB of free space. 59+5=64GB like you said of your rom size.

df -h
from a command line to check the figures for available space. -
Ok I did that command and I got used 5.4GB(10%) with 51GB available. So I guess I just misread the File Manager.
What prompted me to misread the File Manager I suppose would be when I was scraping games and got a disk full or something else(forget what now) error message. However, I SSH'd into the Pi during the Scrape operation and perhaps that caused that error message and made me paranoid.
