When using a usb with retropie-mount almost none of the ports show up in EmulationStation

Pi Model or other hardware: B3+
Power Supply used: I think its the official one (got it with the starters kit) STONTRONICS DSA-13PFC-05 FCA
RetroPie Version Used: 4.4.2 (8fa87a18)
EmulationStation version: v2.7.SRP
RetroArch Version (I know its probably not relevant): 1.7.1
Built From: Pre made SD Image on RetroPie website (https://github.com/RetroPie/RetroPie-Setup/releases/download/4.4/retropie-4.4-rpi2_rpi3.img.gz)
USB Devices connected: A wireless keyboard adapter and an SP 64GB usb stick (the one with retropie-mount)
Controller used: ps4 controller with direct bluetooth
Error messages received: None that I know of.
Guide used: Github pages of the relevant ports for example (https://github.com/RetroPie/RetroPie-Setup/wiki/Doom)
Attachment of config files: I didn't do manual config file changes, and don't know what to add, please tell me and I will supply with a reply postHow to replicate the problem:
When I use a usb stick as my mount point with the "retropie-mount" method, everything works. But none of the intalled ports or kodi are showing up.
When the ports folder on the usb is empty: no ports category shows up
When the ports folder on the usb contains stuff (like the CaveStory folder, doom wads, etc..): Still no ports category
When the ports folder on the usb contains sh scripts (like those described in the retropie doom github page): The category shows up and contains only the sh scripts, no other app (like kodi) shows up.
When the usb is not connected: Everything installed shows up in the ports category..
I have this port related packages installed: lr_nxengine, lr_prboom, lr_tyrquake, giana, kodi, open tyrion, sdlpop, wolf3dsdl -

That means the ports have been installed on the SD card, when you didn't have the USB connected. Have you tried re-installing any of the Ports with the USB plugged in ?
