8bitdo SFC30 bluetooth setup stuck at Searching...

I just purchased the SFC30, and I have been watching floobs informative videos on setting up a bluetooth device but I have an issue. Anytime I hit option R Register and Connect to Bluetooth device even if I hit Start+R or Hold Start and get the flashing blue light on my controller the script seems to get stuck at Searching. The controller even times out and stops flashing and it still just keeps searching, the only way to stop it is Crtl+C on a keyboard or unplug the pi. I have looked all over am I not in the right pairing mode? Is something wrong with my bluetooth drivers? I have updated the distro and I do currently have PS3 controllers working through bluetooth so I am not sure what the issue is here?

Have you tried pressing some of the buttons whilst its being searched for?

Thanks for the quick reply Floob, I have tried pressing buttons during the search to no avail. Here is my info:
Pi Model: 3b
RetroPie Version Used: 3.8.1
Built From: Binary
USB Devices connected: None at the moment, but I do use PS3 controllers through USB at times but mostly through bluetooth
Controller used: 8bitdo SFC30
Error messages received: Locks at Searching...
Guide used:
File: retropie-setup(default location)
Emulator: N/A

How to replicate the problem:
Go into Retropie-Setup>>>Setup/Tools>>>>>bluetooth - Configure Bluetooth Devices>>>Hold START+R on controller till blue light flashs>>>R Register and Connect to Bluetooth Device>>>Gets locked on Searching here even when pressing buttons on controller.Thanks again.

Has it got a decent charge on the battery? Mine failed until I charged it.
You say you haev used PS3 controllers - have you installed that driver? It can conflict heavily with the standard one.

I did install the driver for PS3 so that might be it, I also didn't have a full charge so I will check that first. I have to wait for that. I was kind of hoping to use the PS3 controller in conjunction with the 8bitdo controllers. Is this a known conflict that has been reported? Has anybody else been able to use PS3 and 8bitdo controllers together?

So I was able to get the PS3 driver removed and the controller paired. The Only issue I see now is odd. I can set the controls in emulation station and A usually selects which games I want to play and B backs out. When I initially set this it works, but when I go into a game and come back it reverses the controls in emulation station when A backs out and B selects the game? Any fix for this?
Note: Upon further testing it seems to reverse the controls the next time you go back into the game as well? I am confused what the issue is here.

Thanks for all the help @Floob. I noticed while setting up a second controller that emulation station seems to reasign A and B any time you set up a new controller and go in and out of an emulator. Is this a bug if so I would think it needs to be fixed not to cause anymore confusion. Seems to only happen with these controllers. I fixed it by manually updating es_input.cfg but I had to do it twice because of this.
