Looks like a corrupted filesystem or improper permissions. Reset the permissions on your ROM folders - see the docs on how to do that - and try again.
You can start the RetroPie-Setup script from the command line with

      sudo ./RetroPie-Setup/retropie_setup.sh

@LiquidTiberium77 Well then, you may be out of luck since this usually means a filesystem corruption, which can be caused by the SD card going bad also. Try taking a backup of your card's contents (ROMs and possibly configurations) and re-image/re-install. If you still get an error afterwards, then get another card.

Sorry that I haven't replied. I just got fed up with it. But their is one thing that I forgot to mention is that this only happens when my external HDD is plugged in to the pi. If its not in the pi it boots perfectly fine.

Also this happens at boot so I can't get into retro pie with it plugged in. I should also mention that the command line doesn't like my keyboard it just won't type.

@LiquidTiberium77 Looks like a problem with the HDD connection then. How did you set it up with RetroPie ? Are you just using it for the ROMs folder or do you have other configuration ?

                  Only for ROMS

Change your Emulation Station theme to Carbon, and/or cut way back on your collections.

Had the same issue, took me a day to figure out
