Retropie 4.3 buttons not behaving as expected in the emulator

Hello, I just finished my first arcade cabinet and for the buttons/joysticks i'm using Sanwa elements, linked with 2 Zero Delay USB encoder (for the 2 players). I have a 6 button layout, with each player having a start & select buttons as well and a universal hotkey button. They are wired identically.
I configured my input for the first gamepad and all buttons work as expected in EmulationStation menu, but whenever i go into a MAME game (sorry, but i'm not sure of the emulator - i'm not home at the moment), the buttons get all messed up, and only the stick work as expected. I tinkered with the files located at/opt/retropie/configs/all/retroarch/autoconfigand/opt/retropie/emulators/retroarch/configsand managed to correct the start and select buttons, but the rest of them either don't work at all (hotkey, 5 buttons) or don't work correctly (1 button out of 6). Both files contain the same configuration, which i am unable to post at the moment, but i will when i get back home.Pi Model or other hardware: (B, B+, 2 B, 3, X86 PC etc..) 3 Model B+

Emulator: (Name of emulator - if applicable): can't say, because i can't get into emulator options (nothing happens if i press any button during game load)
Attachment of config files:After replacing a 1A charger with a 2A one and giving the setup a one day rest, 7 out of 9 buttons work now, instead of 1. Top left button still does nothing, as well as the hotkey button.
In the weekend i will try a clean install of the latest retropie image and keep this post updated.
