Emulationstation not letting me fully map my controller on PC

So I am actually running emulationstation v2.9.0RP-DEV directly off of my PC, as it allows me to run more powerful programs that my Pi 3b+ cannot. My pc is a laptop running a gtx 1060, i7 8850h, 16 gb ram, although idk if that matters.
My issue is one I cannot find anywhere else. When I first set up the app, everything ran fine. Last i can confirm that it worked properly was yesterday, and all I did today was add more roms as far as I am aware. I did look into the themes folder to see if i could customize it, but everything is pretty much unchanged. I also tried setting touchpad left on a DS4 controller to a shortcut to launch emulation station, but that shouldn't have changed anything and it was working fine after i did that.
Today when I launched it, it asked me to set up my controller, but even though it was working fine yesterday, it only gives me the option to set up, down, left, right, a, b, select, start, L and R. the rest has gone missing. I've tried deleting the control config folder to reset it but that didn't work. I've looked around for any options that seemed to be out of order but nothing seems out of place. Originally I used a PS4 controller with DS4Windows and then after that failed I tried using just a normal xbox controller. I have also tried deleting the controllers from my PC and repairing them. I've confirmed that it's not a fault of the controller so it has to be EmulationStation.
Sorry if this doesn't fit here, I don't know where else to go as it seems rarely anyone is running emulationstation on their pc.

@ThatOneDeafKid Are you sure you're running
2.9.0rp-dev? The input configuration dialog should wo inputs, not only the ones you listed. Can you show a screenshot of the input configuration dialog ? -
@mitu welp, you solved my problem. So emulationstation if launched from c:\programfiles\emulationstation\emulationstation.exe it is v2.9.0RP-DEV which works fine. I originally set it to install in D:\emulationstation so the exe in that location launches v2.0.1A which I just realized I accidentally deleted my desktop exe and then went to that location to grab it again. Dont know why there are 2 locations but v2.0.1A is what causes a problem. Somehow when typing this I went to 2.9.0 without thinking to check the version and then just closed it but every time I tried to use a controller I was launching v2.0.1. Sorry and thank you ._.
Going to leave this up unless mods wanna delete it cause maybe others might make a dumb mistake like me.
