And what are the commands to switch over?

Remove the $HOME/RetroPie-Setup folder and then perform the first steps from the Manual Installation.
As for the controller, if it's not seen as a BT controller by the PC, then I don't think it would work with Linux and the RetroPie installation.

Thanks. Why would it connect to everything else before the update except the Pi?

Oh, and I have a Pi 4. I thought there wasn't an official build for the 4. Or is it more complex like an official optimized version, an all-around version, and an fkms branch?

I've had problems even with WIRED xbox controllers on the Pi 3 after updating. I had to reinstall to downgrade and everything has worked fine. Turns out this is a known issue with xbox 360 controllers, wireless or not.

System Config: Retropie 4.4 with full desktop, RPi 3B, 256gb SD, 5v 2.1A 5,200 mAH USB battery. EasyMSX controller mounted with Pimoroni Hyperpixel 4 (non touch). Also running 4.6 on a 4gb Pi 4 serving as my primary desktop computer now.

Development for PI4 support is still ongoing, there's no official image yet, except the weekly builds that are provided as-is. As the

I switched from fkms to master and...
fkms is better. The tops of the controllers glitch when you move with slide transition and when my USB ROM backup device was plugged in ES died. Had to retype the keyword. Haven't tried anything else. Hopefully it'll pick up my Xbox controller.

Master contains everything added in time on the fkms branch, so I don't understand how the latter can be 'better'.

I don't know. Maybe fkms was less strain while ES was running because it was a lighter load?
I don't know. All I know is that master is a bit laggy. Probably because when everything is said and done the Pi is still just an SBC.

Hm, I think you're confusing things here. There's no 'lighter load' per-se because you were using a separate branch - it's not like some thing were omitted there.
If you experience a laggy EmulationStation interface, there might be other reasons for it, but basically the Emulationstation version is the same for both branches.
