2 controllers recognized in Emulation Station, but only 1 while playing ROMs

Built From: (Pre made SD Image on RetroPie website)
USB Devices connected: hub containing wifi, 2 iBuffalo SNES controllers, sometimes a keyboard
Controller used: iBuffalo SNES
Error messages received: n/a
Guide used: (Mention if you followed a guide)
File: (File with issue - with FULL path)
Emulator: (SNES)
Attachment of config files: (PLEASE USE PASTEBIN.COM FOR LARGE LOGS)
How to replicate the problem: Select ROM to load, yellow type on bottom of screen indicates both controllers are active, but only 1 worksI have also tested this using jstest, and there are 2 different controllers connected to the Pi. I have searched high and low for a solution but not found one.

USB controllers are assigned a port in the order in which they are recognized. For most games this means that js0 will be player1 and js1 will be player 2. Are you saying that even when you try a 2 player game, the second controller won't work?

The same controller works for both Player 1 and Player 2. Both controllers will work in EmulationStation. I can't get the second controller to work for Player 2 within the ROM.

I am not sure if this is relevant or not, but the following location contains 2 different configs with different names:
