Retropie 4 Mame-Libretro Shaders/Overlays

I configured my Retropie 3 setup as per this guidline:-
The Shaders and Overlays were working just great. I then recently upgraded from Retropie 3 to 4 to try and fix a problem with Amiga Emulation.
Since doing this i'm experiencing a strange behavior. When i open a game without bezel, it opens the settings of the last game with bezel. For instance if I open Frogger and then Street Fighter II, i get the bezel from Frogger on Street Fighter. I have seen others having the same problems. Is there a fix for this with Retropie 4. I have tried updating retropie just today and the problem still exists.
I have noticed that running a game with a with a bezel adds 2 lines to the /opt/retropie/configs/mame-libretro/retroarch.cfg file eg.
video_shader = "/opt/retropie/emulators/retroarch/shader/arcade-bezel-shader/crt-pi.glslp"
input_overlay = "/opt/retropie/emulators/retroarch/overlays/arcade-bezel-overlays/frogger.cfg"If I manually remove these 2 lines I can run the game without a bezel and it displays as expected.
As soon as I run a game with Bezels these lines are added again and the problem returns.

I just tried this with RetroPie 4.0.2 and it doesnt write back to retroarch.cfg now, can you try to update your retropie script, revert the retroarch.cfg and see how it goes?

@Floob Hi there Floob.
Thanks for all your replies to my recent forum posts. I had updated the retropie script yesterday and I was definitely on 4.02.
I reran the script this morning again just to be sure, copied the backup retroarch.cfg file across and tested the games. It seems to do the same thing. I have copied the older version of the /opt/retropie/configs/mame-libretro/retroarch.cfg that I had from a backup to pastebin - http://pastebin.com/u/ruxton_bruce
I'm not sure if I have done the pastebin thing correctly there as it's the first time I have used it.

Get rid of that file, and use this original one instead
http://pastebin.com/raw/1TmhJ2tDYou can remove the old one like this
rm /opt/retropie/configs/mame-libretro/retroarch.cfg
If its easier, you can choose to re-install mame-2003 from binary and it should re-create the file - (or just use the pastebin one I put above)If you are on 4.02 it shouldnt overwrite this under most circumstances now.
