First time retropie user, controller issues

Morning everything I am a first time retropie user using a nin10do setup that I purchased online as a diy kit.
I'm having troubles with getting controllers to do what they should, on my n64 games on Marino 64 for example I am configuring the controller how it should be setup according to the Mupen64 page on the GitHub page but I am still having troubles with the button configuration for example when I press the b button on the n64 controller it zooms the camera in which I know should be the up-c button on the original n64 game.
I have tried searching online loads for help but all the information seems old and outdated now compared to what I have.
is it going to be a very tedious case of trial and error and working out what button does what with regards to the emulation station configurations??

Anyway I think you can check which buttons/axes return which value by running from cli (exit emulationstation by pressing F4)
jstest /dev/input/js0
I haven't setup any controller besides my 360 pad, but it should work the same for every usb connected controller.

I have done a lot of updates so it's now running the latest versions of everything (I hope) and now the JStest function is working ok. For some reason it's always showing 3 things connected js0 js1 and js2 but I only have 1 controller connected at the moment which is a snes style 2 axis 8 button but for some reason it shows 10 buttons on the jstest.
It's just becoming an absolute nightmare to do anything, the controller maps fine in the emulation station menu so I can navigate round there but as soon as I go into a game the controller is completely unresponsive.
I have gone into the retroarch setting in the retropie menu and gone into the input section and setup the snes controller in there so the buttons are assigned correctly to which I can then navigate retroarch fine. I have made sure I saved the settings in there aswell but still no luck in the game.
I found out I can access some files by going onto my laptop and typing in \retropie which somehow gets me into lots of files to do with emulations station and from there I can go into the relevant emulators for each console then right click and edit with notepad++ and see various information with regards to buttons and the relevant number they are associated with (which I can get from the jstest) but all seems good there but it does say something about an xbox360 controller can this be the issue??
