Buttons swapped on arcade

I bought a bartop arcade with retropie/emulation station/retroarch. I played a few games and noticed the in-game menu for retroarch wouldn't come up with Select + X. Went into the main retroarch config and noticed Enable Hotkey was set to the button in the center of the arcade dedicated to closing the game and going back to the game selection screen. If I'm understanding this correctly that meant that I had to hold the "back to games list" button down and hit the X button. This obviously made the game quit without showing the retroarch menu. So I set Enable Hotkey to the actual Select or Coin button.
The combination now works but closing the game got switched to the Select button. I've had little experience with retroarch and no experience with retropie or emulation station. I'm sorry if this is a simple-to-fix problem. I just want to get advice before fumbling around and making the buttons worse.
Also the very short "Quick Start guide" has information missing like the in-game menu so you can re-map the buttons while having some basic information completely wrong. They had the buttons diagrammed incorrectly showing Start and Select swapped compared to how the arcade is actually setup. Sorry for the rambling and longwinded post, I'm a little frustrated.

I believe what happened was that the person who put it together wanted a single button to go back to the games list. This meant sacrificing the hotkeys enabled button and ergo the in-game menu for retroarch. Is there no way to have that 1 button exit retroarch and a hotkey combination for the in-game menu?

Hello and welcome to this forum.
Alas, you won't find much support for a third-party RetroPie installation here, because we can't know how much its makers changed the official installation image. On top of that, RetroPie's licence and the licences of many of its components don't allow commercial use, including selling it as part of a commercial product. The people who sold it to you broke those licences.
So, you'll have to either ask the vendor about the problems with their product, or install the official image from https://retropie.org.uk/download/. In the latter case, you should make a backup of your old system and its games as described here – or just use another SD card.
We'll be happy to help you with any problems you may have with the official image. As a side effect, you may learn a bit or two about the inner workings of the wonderful retrogaming box of bricks that RetroPie is. 👍
