      I'm having some issues getting EmulationStation to read the custom es_systems.cfg file.

      Here is the es_systems.cfg file that I created: https://pastebin.com/U2BNitwG

      I've edited the files in

      /etc/emulationstation/es_systems.cfg
      /home/pi/.emulationstation/es_systems.cfg
      

      I've rebooted the system several times, and also tried changing themes, but nothing seems to work on re-ordering the systems.

      Note: I do have the favorites collection enabled

      Anything else I should do or try?

        @theboundlesssky not sure where this setting is in the GUI but if you check your es_settings.cfg I think you'll find:

        <bool name="SortAllSystems" value="true" />
        

        Change this to "false" and restart ES. Your config works for me, but not with that setting active:
