It might look like I'm trying to be snarky by posting a google link, but it's a refined search of www.vogons.org, who specialize in handling these issues. At a glance it appears as though the mouse may in fact be active, but not visible. At any rate, many other people are having this issue and it appears as though there are a few options.

@mediamogul that worked what wa sin linked thread (changing mouse type a few times) but now an unrelated problem has crept up and while could use keymapper for it, and the easiest fix is Windows Specifc (change from HID Keyboard to HID Compliant) and cant do that on the Pi , outside Keymapper way to fix that a quick look up seem to point to the Issue mainly in Windows.

I really couldn't advise anything on that other than another search through vogons.org. I play a lot of DOS games, but installing Windows 3.1 has never been anything I wanted to put myself through. Maybe I'm being unfair, but I remember it as being an unintuitive and unforgiving environment when it came to hardware integration. The Keymapper is of course an option, so at least you have a contingency plan if all else fails.
