Controls Working in emulationstation but not retroarch

Hi everyone!
I am on a Pi 4 using the most recent version of retropie.
I was changing screen orientation last night, and a whole lot of things happened that resorted in the controller files of my DragonRise Inc. Generic Joypad to be deleted from retroarch-joypads. the controllers work just fine in emulationstation, but the moment I enter a game I get a configuration error and the only thing I can use is my keyboard. I've tried reconfiguring the joysticks, but nothing is working and if I'm being perfectly honest, I'm so lost. I've tried recreating the files too, and that has yielded no results. Anything that can help would be great right about now.

That's strange, the configuration profiles are deleted only when resetting the controller from RetroPie-Setup, I don't recall any part of the setup script that would delete the configurations.

Configuring the controller in EmulationStation should - by default - also generate the Retroarch configuration for the controller. If it doesn't, then you either disabled the ES auto-configuration or maybe you inadvertently changed the permissions on the saving location ? Did you manually removed the EmulationStation

@mitu hey! sorry, school started so I've been busy. here's the requested info:
Raspberry Pi 4 Model B Rev 1.5
RetroPie 4.8.8
Installed from the SD image on the website
All that's connected rn is the one dragonrise controller
I get a not configured error message from retroarchAbout the config files, I was the one who mistakenly deleted them after trying to fix different control issues (it was a long night and at that point every button except select was unresponsive). I might try going from retropie-setup and seeing if that works?
there's a chance I disabled autoconfiguration, but I have no clue how I did that or how I would turn it back on. I definitely did not mess w es_input.cfg though, I never touched the es folder anyways.
I'll get back to you if the reset via retropie_setup helps, I didn't know that was a thing at all. thank you for your help :)
