Can I configure 3 different types of controllers to work with Retropie?

I have a Keyrah V2 plugged into my Raspberry pi. It has two nine pin ports and I have been able to configure joysticks to work with them in VICE (thanks to online help.) I have been using an iBuffalo controller (SNES controller clone), hooked up via USB for everything else.
What I would like to do is configure joysticks to work with all emulators who's systems originally used joysticks: Atari 2600, 7800, Amiga, etc. I would preferably like to be able to do this all through the Keyrah, but I do have a 2600-Daptor II if I need to do it USB.
The iBuffalo controller works fine with NES and SNES, no problems there, but right now I am also having to use it with the Atari systems.
I have Logitech controller, looks like a PS controller clone. I would like to use it with everything else: Sega 32X, N64, etc.
This is all in a Commodore 64 case.Is it possible to configure all of these things and to do so without having to reconfigure every time you want to play each system?
